I'm not sure how everyone is treating the Reference status. Currently, I have created a Reference folder and place tasks marked as Reference in it. My intention in doing this is so that I have a master list of all reference material that are virtual, as well as physical. Finally my question is; is there a way to make tasks that are marked as "Reference" not show up as a task? Since a task is something that actionable, I don't want something marked as reference to convolute my task list.

You could give them a priority of -1.

Why not use the Notebook for this?

I tried using negative priority, however it still shows up as a task. Unless I'm missing something, I would have to hide all -1 priorities in order for it to not show up.

Using Notebook is a good idea. Thank you. Is it possible to see Notebook items in the Toodledo iPhone app?

Check out the Notebook app. It syncs with Toodledo's notebook.
